chore(repos): sync reference repos from shallow clones - #30472
vpr sync:repos ran git subtree add/pull <url> <tag> --squash, which fetches each upstream repo's commits, and with them its tags, into this repo. In one checkout that left ~14.4k foreign tags (@effect/*, effect@*, v2.0.0-beta.*, alchemy-effect's v0.x) with 1374 shallow boundaries, and git.cafe then rejected every git fetch/git pull with fatal: remote error: upload-pack: invalid request. The local alchemy-effect v0.1.0–v0.1.6 tags had also overwritten t3code's own tags of the same names.
What
scripts/sync-reference-repos.ts keeps upstream history out of this repo:
git clone --depth=1 --no-tags --single-branch --branch=<ref> into a temp dir next to .repos/<id>
delete the clone's .git, replace .repos/<id>, and rename the checkout into place. fs.copy rewrote relative symlinks (e.g. .vscode/tsrs-tsdk/tsgo) into absolute temp paths; a rename keeps them as they are.
commit only that prefix, with the upstream URL and SHA in the message; a sync with no changes skips the commit
--repo, --latest, --dry-run, and catalog-based version resolution are unchanged.
Verification
vp test run scripts/sync-reference-repos.test.ts passes (the plan test now asserts the clone arguments).
End to end in a throwaway worktree: synced alchemy-effect from main and effect-smol from effect@4.1.2. Afterwards the main repo had the same tag count (924), no .git/shallow, and no nested .git under .repos/. Symlinks stayed relative, and a second run made no commit.
tsc --noEmit in scripts/ adds no errors in the changed files; the package's 272 existing errors are the same count before and after this change.
The vendored effect-smol on main doesn't exactly match effect@4.1.2: the pinned sync produced a diff. Not changed here.
`git subtree add/pull <url> <tag>` fetched the upstream repos' commits
and tags into this repo. The foreign tags (about 14k from Effect and
alchemy-effect) left shallow boundaries behind, and git.cafe then rejected
every fetch with "upload-pack: invalid request".
`sync:repos` now shallow-clones the resolved ref with --depth=1 --no-tags
into a temp dir next to `.repos/<id>`, drops its .git, renames it into
place (so relative symlinks stay relative), and commits only that prefix
with the upstream SHA in the message. A sync with no changes skips the
commit.

sync:repos permanently deletes unstaged edits and untracked files under repo.prefix before checking for them; git add --all then also replaces any staged versions. Check the prefix for tracked and untracked changes and refuse to replace it, or preserve those changes before deletion.

Macroscope's review found this PR requires human approval — Reference-repository syncing now replaces local directories from shallow clones and commits the result. The unresolved finding identifies permanent loss of local edits and untracked files; preservation or dirty-target protection needs resolution before use.

Walkthrough
Reference repository sync now plans shallow, tagless clones and replaces subtree operations with checkout replacement. It stages the repository prefix, skips commits when there are no changes, and reports Git and filesystem errors through separate types.

Summary
Sync plan and error handling scripts/sync-reference-repos.ts
The sync plan now contains shallow-clone arguments instead of subtree actions. Git and filesystem failures use separate error types.
Checkout replacement and commit scripts/sync-reference-repos.ts
Sync clones the selected ref to a temporary checkout, replaces the target, and stages the prefix. It skips the commit when the status is empty; otherwise, it commits with the upstream commit hash in the message.
Sync integration and plan tests scripts/sync-reference-repos.ts, scripts/sync-reference-repos.test.ts
The sync runner invokes the clone workflow. The test checks the resolved ref and clone arguments. Output and CLI descriptions now refer to shallow-clone syncing.

Explanation
The title names the main change: reference repo sync now uses shallow clones instead of git subtree. It follows the conventional commit format and is 54 characters long, which is concise. It accurately describes the changeset, which replaces git subtree add/pull with a shallow clone of the selected ref.
Full details: Description check
Explanation
The description covers the problem, the change, and verification. The Why section states the problem: git subtree pulled upstream tags and history into the repo, which caused fetch failures and tag collisions. The What section explains the new shallow-clone flow, and the Verification section lists focused tests and end-to-end checks with observed results. The description uses the template's Problem and Change headings in substance, but it does not use the template headings verbatim. It also lacks a Scope and approval section. That section requires a linked triaged issue or maintainer-approved discussion, or an explanation of why the fix qualifies without one. The description does not link an issue or discussion, and it does not explain the scope exemption. The description also does not state whether an agent did the work, though the footer suggests Claude Code was used and the template asks for the model and harness.
Resolution
Add a Scope and approval section. Link the triaged bug issue or the maintainer-approved discussion, including the approval comment. If no prior issue exists, explain why this change qualifies as a very small, focused fix of an obvious bug. Use the template's Problem and Change headings, or confirm that the existing Why and What sections satisfy them. End the description with the model and harness used, as the template requests.

Strip Git repository-location variables from the git child environment.
runGit passes only cwd to ChildProcess.make, so the child process inherits the parent environment. When the script runs from a Git hook, or from a shell that exports GIT_DIR, GIT_WORK_TREE, or GIT_INDEX_FILE, Git uses those values instead of the directory set by cwd.
The rev-parse HEAD call at line 301 runs in checkout. With an inherited GIT_DIR, it can return the HEAD of the main repository. The commit message at line 319 then records the wrong upstream SHA. The add, status, and commit calls in rootDir can also use an inherited GIT_INDEX_FILE and act on a different index.
Remove GIT_DIR, GIT_WORK_TREE, GIT_INDEX_FILE, GIT_OBJECT_DIRECTORY, and similar repository-location variables from the environment of every runGit call. Pass the filtered environment through the env option of ChildProcess.make. Confirm in the installed effect version whether that option extends or replaces process.env.
