Description

Several Auto3DSeg code paths build a subprocess command as a single string and then split it with str.split(). Any value that contains whitespace (a path such as work_dir / output_path, or an option value) therefore gets split into several arguments.

This PR keeps argument boundaries intact:

  • check_and_set_optional_args() shell-quotes each --key=value option as a whole. _run_cmd_torchrun() and BundleAlgo._run_cmd() now split with shlex.split(), so every option stays one argument. For values without special characters the resulting arguments are the same as before, including the python-fire 'a,b' list form.
  • BundleAlgo._create_cmd() quotes the train.py path.
  • EnsembleRunner._create_cmd() quotes data_src_cfg_name, work_dir, num_fold, ensemble_method_name and each extra --key=value.
  • AutoRunner passes the nnictl create / nnictl stop commands as argument lists.
  • The string handed to bcprun -c is built from the same quoted parts.

It also tightens BundleAlgo.load_state_dict():

  • Only keys returned by state_dict() are accepted. Subclasses that extend state_dict() keep working.
  • A restored device_setting is validated and merged into the current settings, so missing fields keep their defaults. Validation allows known keys only, plus integer n_devices / NUM_NODES, a device-list CUDA_VISIBLE_DEVICES, and string MN_START_METHOD / CMD_PREFIX.

CMD_PREFIX is still split on whitespace on purpose, because it is a multi-word prefix such as python -m.

Tests

  • New tests/auto3dseg/test_command_args.py covering option quoting, torchrun argument lists, the ensemble and training command builders, and the load_state_dict checks. 15 of these fail on dev and all pass with this change.
  • tests/auto3dseg/ passes locally (28 passed).

Types of changes

  • Non-breaking change (fix or new feature that would not break existing functionality).
  • New tests added to cover the changes.

Shell-quote each interpolated value when the Auto3DSeg training and
ensemble commands are assembled, and split them with shlex.split instead
of str.split, so a value containing whitespace stays a single argument.
Pass the nnictl commands as argument lists.

Restrict BundleAlgo.load_state_dict to the keys returned by state_dict()
and validate a restored device_setting before it is used to build
commands.

Walkthrough

Auto3DSeg command builders now quote argument values, and command parsing preserves quoted argument boundaries. NNI dispatch passes argument lists to run_cmd. BundleAlgo.load_state_dict rejects unknown keys, validates device settings, and retains defaults for omitted settings.

Priority: Normal

Estimated code review effort: 3 (Moderate) | ~20 minutes

Merge Risk: Low · up to 1e70e

Command argument quoting and state validation work for common cases. Saved algos that use MIG device identifiers will fail to restore, and config paths with an apostrophe will fail at training time. Both are narrow and straightforward to fix before or shortly after merge.

🩺 Stability & Availability | 🟠 Major | ⚡ Quick win

Quote the trial command path arguments.

trial_cmd concatenates obj_filename and self.work_dir without quoting. The NNI docs state that trialCommand runs in bash on Linux. Bash splits an unquoted work_dir that contains whitespace into several arguments. run_algo then receives the wrong arguments, and the trial can fail. The wait loop after nnictl create (lines 817-819) has no timeout and exits only when the trained-algo count grows, so HPO can wait indefinitely.

Quote both values with shlex.quote. shlex is already imported at line 15.

🐛 Suggested fix
-            trial_cmd = "python -m monai.apps.auto3dseg NNIGen run_algo " + obj_filename + " " + self.work_dir
+            trial_cmd = f"python -m monai.apps.auto3dseg NNIGen run_algo {shlex.quote(obj_filename)} {shlex.quote(self.work_dir)}"

Keep n_devices consistent with restored visible devices.

If a partial state supplies only CUDA_VISIBLE_DEVICES, this merge retains the constructor’s n_devices. For example, restoring "0" on a four-GPU host can launch four workers against one visible GPU. Derive the count from the restored device list, or reject inconsistent settings. Add a test that restores CUDA_VISIBLE_DEVICES without n_devices.

Minor · Functional Correctness · Quick win

Quote list-valued option strings with repr().

list_to_python_fire_arg_str wraps the joined value in single quotes without escaping. A path that contains an apostrophe produces an invalid Python string literal. Python Fire then keeps the raw string, including the outer quotes and the stray apostrophe, as the config_file value. Paths without an apostrophe are unaffected.

repr() produces a valid string literal and uses double quotes when the value contains an apostrophe. For ordinary values it returns the same text as the current f-string.

Suggested fix
-    return f"'{args_str}'"
+    return repr(args_str)

Document the new validation errors.

load_state_dict now raises ValueError for unknown keys and invalid device settings. Document those cases in its Raises section.

As per path instructions: “Docstrings should be present for all definition which describe each variable, return value, and raised exception” in Google style.

Accept CUDA MIG device identifiers.

CUDA supports identifiers such as MIG-GPU-8932f937-d72c-4106-c12f-20bd9faed9f6/1/2, but this expression rejects /. An algo saved with that device setting cannot be restored, including through import_bundle_algo_history. Accept the documented MIG format. (docs.nvidia.com)
